ENGLISH ABSTRACT: Maize is an important food source in Africa and its production is threatened by the emergence of maize lethal necrosis disease which first occurred in East Africa and is expected to spread to Southern Africa in the future. Although commonly caused by a synergistic infection between maize chlorotic mottle virus (MCMV) and one of the cereal-infecting viruses in the family Potyviridae, several other viruses have been found in coinfection with MCMV in MLND infected maize. In this study a survey was carried out along the grain transport routes in South Africa, Mozambique and Eswatini to investigate the occurrence of MLND-associated viruses. Through RT-PCR, the presence of maize yellow mosaic virus (MaYMV), maize streak virus (MSV), maize-associated pteridovirus (MaPV), Morogoro maize-associated virus (MMaV) and maize-associated totivirus 1 and -4. were detected in the maize samples collected. It was observed that MaYMV is widespread in the maize-growing regions surveyed. Next generation sequencing data was generated to investigate the genetic diversity of MaYMV in South Africa, Namaacha (Mozambique) and Eswatini, and nucleotide sequence comparison and phylogenetic analysis were carried out. MaYMV isolates in this study were found to be highly conserved with high sequence identity to MaYMV isolates from East Africa with lower sequence identities observed compared with isolates from Brazil. A real-time reverse transcription loop-mediated isothermal amplification (RT-LAMP) assay was developed for sensitive and rapid detection of MaYMV. In conclusion, this study will contribute to elucidating the epidemiology and contribute towards developing a disease management system for MLND. AFRIKAANSE OPSOMMING: Mielies is 'n belangrike voedselbron in Afrika en die produksie daarvan word bedreig deur die opkoms van “maize lethal necrosis” siekte (MLND) wat vir die eerste keer in Oos-Afrika voorgekom het en na verwagting in die toekoms na Suider-Afrika sal versprei. Alhoewel dit oor die algemeen veroorsaak word deur 'n sinergistiese infeksie tussen maize chlorotic mottle virus (MCMV) en een van die graanbesmettende virus spesies in die familie Potyviridae, is verskeie ander virusse gevind in gelyktydige infeksie met MCMV in MLND besmette mielies. In hierdie studie is 'n opname langs die graanvervoerroetes in Suid-Afrika, Mosambiek en Eswatini gedoen om die voorkoms van MLND-geassosieerde virusse te ondersoek. Deur omgekeerde transkripsie polymerase ketting reaksie (RT-PKR) te gebruik, is die teenwoordigheid van maize yellow mosaic virus (MaYMV), maize streak virus (MSV), maize associated pteridovirus (MaPV), Morogoro maize associated virus (MMaV) en maize associated totivirus 1 en -4 in die mieliemonsters wat ingesamel is gevind. Daar is waargeneem dat MaYMV wydverspreid is in die mielieverbouingstreke wat ondersoek is. Volgende is next generation nukeotiedvolgordebepalingdata gegenereer om die genetiese diversiteit van MaYMV in Suid-Afrika, Namaacha (Mosambiek) en Eswatini te ondersoek, en 'n nukleotiedvolgordevergelyking- en filogenetiese- analise uitgevoer. MaYMV-isolate in hierdie studie het getoon dat dit hoogs gekonserveerd is met hoë volgorde-identiteit teenoor MaYMV-isolate van Oos-Afrika met laer volgorde-identiteite in vergelyking met die van Brasilië. 'n Intydse omgekeerde transkripsie-lus-gemedieerde isotermiese amplifikasie (RT- LAMP)-toets is ontwikkel vir sensitiewe en vinnige opsporing van MaYMV. Ten slotte sal hierdie studie bydra tot die bepaling van die epidemiologie van MLND en die ontwikkeling van n siektebestuurstelsel vir MLND.
